Unfortunately, Safari does not currently allow setting exceptions for third-party cookies by website. However, you can still enable cookies for third-party websites in general.
To do this, open Safari's preferences by going to Safari > Preferences, then navigate to the Privacy tab. Uncheck the 'Prevent cross-site tracking' option to allow cookies on third-party websites, which will include Zendesk Chat.
